When the bullet velocity for a weapon is set to a very high value (1000.0), the character consistently aims too high at close ranges.

:D I don't expect it to become fixed very soon, I'm pretty sure vanilla RWR won't need quite that high velocities.

Actually, I just realized what the bug is. With such a velocity, the bullet skips 1000m/s * 0.016s = 16m on the frame it's shot and it happens to be that on the first frame of travel its checked only against objects but not soldiers. It may look like it goes above soldiers while it actually goes through them. Consider it fixed for 0.69, while it doesn't affect vanilla much (the max first skip is 1.92m with sniper rifle).
